If you enjoy SF: Serial Experiments Lain, Paranoia Agent, Dennou Coil, Texhnolyze, Noein.
You can also try an amazing anime dealing with transgender issues, Hourou Musuko.

Well, my post refrained from yaoi, because the I wasn't sure exactly what the OP was into.
But if we're gonna go that route, we could do:

    Gravitation
    Loveless
    Sensitive Pornograph

Those are off the top of my head XP

I can't recommend Michiko to Hatchin enough. It was produced by the guy who did Cowboy Bebop, there are queer/gender variant characters who are awesome, the music is amazing, and the main characters are almost all badass women.

    From what other people have said;
    Dennou Coil
    The melancholy of Haruhi Suzumiya
    FlCL
    xxxHolic
Plus I'll say Eve no Jikan and Kino's Journey

I'll recommend Black Butler, it has a lot of really cool looking action scenes and also has some interesting plot twists.

Vision of Escaflowne Cause hey, awesome.
X/1999 is amazing, but its usually just called X on most anime sites.
    Tsubasa ReseVOIR chronicles
Gundam Wing or Gundam Wing Endless Waltz
Rurouni Kenshin/Samurai X if you can find it

I am not much for girly comedies or romantic stories but Princess Jellyfish won me over with its cast of characters who all live outside of social norms and have great passion for what they do.

If anyone has not seen Mushishi I strongly recommend it as well. Beautiful art and animation and subtle, memorable stories of finding harmony in conflict with that which is different from us.

Absolutely do. The art in the first book is a little weak but the tone is exactly the same as the show, and you get dozens of new, incredible stories. The anime was adapted so carefully from the manga that there really isn't much difference between them.

I'm pretty new to anime, but I loved Puella Magi Madoka Magica. It is definitely worth watching!

If you like slower-paced psychological series, Haibane Renmei was also pretty good. I wasn't that into it until the final few episodes, but then it more than made up for its earlier shortcomings.

Other than that I've only seen Sasameki Koto and Destiny of the Shrine Maiden. The former is a shoujou-ai romantic comedy. It isn't for everyone, but it treats its lesbian characters respectfully (though it could have done better with its cross-dressing male character) and was quite enjoyable overall. The latter series was...disturbing. In a bad way. Only watch it if you have a strong stomach and don't mind the objectification and exploitation of lesbian relationships.

Some people might have already said some of these but I personally liked,
Code Geass (There is a lot of action, strategy and an overall good storyline)
    Darker than black
    Fairy Tail
    Trinity Blood
    Claymore
    Elfen Lied
    Deadman Wonderland

On this forum it would be wrong not to mention junjou romantica and Sekai-ichi Hatsukoi for cute gay lovy dovyness. I wish I could think of a cute lesbian anime, but nothing comes to mind.
