Second Elfen lied- It is very uncomfortable to watch, but once you get past that, dear god the feels. I actually teared up last time I watched it and that NEVER happens.
Cowboy Bebop has it's share of sad moments, but they're littered between the action and the comedy. But being only 26 episodes, it's not going to overwhelm you. I'd say more but, well, the saddest part will have to be seen for yourself.
I was right about to suggest this. First thing I thought about after reading the title. So many feels.

I definetely agree with eye shine, especially on clannad after story and angel beats and hell don't even get me started on grave of the fireflies. If you want your heart to be ripped out, stepped on, shot several times with a feels cannon and abandoned on the side of the metaphorical road... then that's your movie. Madoka is also good but prepare for soul crushery (especially in the third or so episode). Sword of the stranger is a beautiful movie with epic action, sad moments and a really awesome ending. Both Grave of the Fireflies and Barefoot Gen left me in utter tears by how beautifully heartbreaking they are. They are a must watch for you.
