I dunno if Good Old Fashioned Lover Boy by Queen counts exactly... I mean, Freddie Mercury, who wrote it, was bi, but I actually think it's just something he wrote for fun, not meaning anything awfully serious.

It is an extremely fun song though!

'All the things she said' - very very cliche, but I just think it's a fabulous song!

Androgyny by Garbage. One of my all-time favourite garbage songs and I'm a huge Garbage fan. This one covers a lot from sexual orientation to gender identity and expression.

Be As by Prozzak. A little cheesy but I still love it and it has a strong message.

Voice On Tape by Jenny Owen Youngs feels like it's about a secret gay relationship (the singer and song writer is openly gay). Regardless it's a very warm, peaceful song and I love it and I love Jenny Owen Youngs; she's awesome! +Regina Spektor makes a cameo!

I'm sure you were looking for pop/rock songs but what comes to my mind are showtunes--what can I say I'm a gentleman of a certain age, what are you gonna do?

    As I Am--Big Gay Musical
Oh Mom, Oh Dad--The Ballad of Little Mikey
    What More Can I Say?--Falsettoland
    Unlikely Lovers--Falsettoland
The Games I Play--March of the Falsettos
I Never Wanted to Love You--March of the Falsettos
Gabriel's Letter--Kiss of the Spider Woman
You Could Never Shame Me--Kiss of the Spider Woman
    Laughing Matters--When Pigs Fly
My Brother Lived in San Francisco--Elegies for Angels, Punks and Raging Queens
    Take Me or Leave Me--Rent
    Walk With Me--The Full Monty
Song on the Sand--La Cage Aux Folles
Something Bound to Begin--Most Men Are
The Perfect Place on Christopher Street--Most Men Are

Incidentally I'm only listing songs that are expressly about gay themes within the context of the show--if you include ones that can be read that way out of context just about every show has at least one (I guess it has something to do with who becomes Broadway lyricists).

But with those stealth gay tunes in mind in honor of Coming Out Day I'll list the four songs that finally gave me the courage to come out--seriously I would play them on a loop.

I Am What I Am--La Cage Aux Folles
    Everybody Says Don't--Anyone Can Whistle
    Rose's Turn--Gypsy
Before the Parade Passes By--Hello Dolly

Well, I'm sure this wasn't really what the OP was looking for but it was fun to spend a few minutes thinking about the subject...

I've just been listening to these recently actually. Garbage were one of my favorite bands in my teens. I have to say I was always curious as to how trans individuals felt about the song Cherry Lips, I know it is about a character in a book but I imagine that for some it might be a bittersweet song, because obviously it is uplifting and empowering but at the same time it describes a transwoman who is so pretty and feminine and looks 'just like a girl' and for many that is like the unobtainable dream, to appear to the outside world exactly as you feel inside.

I actually didn't think the song was about being a Trans but rather as a cross-dresser. And yes, Shirley based it loosely from the two books she read but I kinda interpreted the song about a boy who is left abandoned by his mum who works as a prostitute and as a result by this he starts dressing like her and ends up in an emotional roller coaster.

The hook of the song though represents how the band supports the "minorities"

The only song that comes to mind is "All-American Boy" by Steve Grand.
